Summary

  • New Features
    • Added configurable image scaling for displaying the evaluation grids, including:
      1. target-referenced (prediction range is clamped in reference to target vmin and vmax to expose localized over-darkening and brightening)
      2. joint (both target and reference are clamped by the pooled vim and vmax to reveal contrast differences)
      3. independent (target and reference are independently optimized to display best effort contrast, for checking if texture and details and properly reconstructed correcting for illumination and contrast differences)
      4. fixed ranges (manual free form)
  • Bug Fixes
    • Evaluation plots now use consistent snapshots of displayed images and predictions, even when datasets reuse or mutate image data. Display scaling does not alter the underlying prediction or target data. (not really a bug encountered, just tightening in case of future more complex normalization alters things).

Summary by CodeRabbit

  • New Features
    • Added configurable display scaling for targets, predictions, inputs, and raw images, including shared, independent, and fixed ranges.
    • Added options to scale by image or channel, with non-finite values excluded from automatic range calculations.
  • Bug Fixes
    • Model visualizations now use a consistent snapshot of each sample for displayed images, predictions, and metrics.
    • Improved handling of reused image buffers and mixed image data types when preparing visualization batches.

…lization to visualization module to make scaling options function parameter. This supports different needs in visualization (e.g. directly comparing prediction to ground truth vs. displaying predictions and ground truth independently in optimal contrast)

📝 Walkthrough

Evaluation plotting adds configurable display scaling for targets, predictions, inputs, and raw images. Model plotting copies extracted samples and metadata before inference, then uses the same snapshot for inference, metrics, and display.

Changes: Evaluation visualization

Layer / File(s) Summary
Display normalization utilities
src/virtual_stain_flow/evaluation/display_normalization.py, pyproject.toml
Adds normalizers for finite image ranges, fixed limits, per-channel ranges, and pooled ranges. Constant ranges use a clipped mapping unless legacy normalization is selected. The Matplotlib dependency is constrained to >=3.10,<3.12.
Prediction grid scaling
src/virtual_stain_flow/evaluation/visualization.py, tests/evaluation/test_display_normalization.py, tests/evaluation/test_visualization.py
Adds separate scaling options for targets and predictions, inputs, and raw images. Tests cover scaling modes, limits, channel selection, clipping, and invalid settings.
Sample snapshots for model plotting
src/virtual_stain_flow/evaluation/visualization_utils.py, src/virtual_stain_flow/evaluation/visualization.py, tests/evaluation/test_visualization_utils.py, tests/evaluation/test_visualization.py
Copies extracted samples and metadata before inference. Inference and metrics use the extracted snapshot. Tests cover stateful dataset reads, reused buffers, transforms, and in-place model mutation.

Users on Python 3.9 cannot install the package even though it declares support for that version. Joint scaling also fails on a prediction channel that contains only NaNs. Fix the dependency range or the Python minimum before merging; the scaling edge case is small.

Run the model on a copy of the snapshot.

torch.from_numpy(inputs) shares memory with inputs. A model that mutates its input in place, such as one that calls add_, then changes the displayed input. test_inplace_model_does_not_change_displayed_snapshot expects the displayed input to stay unchanged. The test passes only if the batch moved to device is a separate tensor. On CPU, .to("cpu") returns the same tensor. The default DataLoader collate with batch_size=1 stacks samples into a new tensor, and that new tensor protects the snapshot. This guarantee depends on the collate implementation. Clone the snapshot tensors explicitly so the guarantee does not depend on it.

Proposed fix
- snapshot = TensorDataset(torch.from_numpy(inputs), torch.from_numpy(targets))
+ snapshot = TensorDataset(
+        torch.from_numpy(inputs.copy()), torch.from_numpy(targets.copy())
+ )

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Allow joint scaling when only the prediction channel has no finite values.

If a target channel has finite values but its prediction channel contains only NaNs, _finite_range(comparison) raises ValueError. Joint scaling then fails even though the combined channel has a valid finite range. Compute the finite range from both channels together, and raise only when neither channel has finite values.

Update the joint-scaling range calculation around `_finite_range` so it combines
finite values from both the target and prediction channels before determining
the range. Raise `ValueError` only when neither channel contains finite values;
preserve the existing channel-scoped behavior.
